Investigating structural aspects of Pyridopyrimidinone derivatives, an important precursor in medicinal chemistry

Pyridopyrimidinones are class of heterocyclic compounds which serves as important precursors in organic transformation and medicinal chemistry. In the current work three derivatives of pyrido[1,2-a]pyrimidine-3-carboxylates (1, 2 and 3 ) has been synthesized and characterized by NMR. The crystal structure of compound 1 (C12H12N2O3 center dot HCl) and 2 (2(C12H12N2O3)) were solved in monoclinic system with P2(1)/c space group and 3 (C11H9BrN2O3) shows concomitant polymorphism and solved in orthorhombic system with Pna2(1) and Pca2(1). The weak C-H center dot center dot center dot O and C-H center dot center dot center dot N intermolecular interactions play significant role in crystal packing of 4-Oxo-4H-pyrido[1,2-a]pyrimidine-3-carboxylates. Replacement of methyl group in compound 1 with Bromine atom resulted 3 with increased pi center dot center dot center dot pi stacking interactions. The unexpected concomitant polymorphic forms of compounds 3 with details of the crystal structures and supramolecular features are presented. In addition, Hirshfeld surface and 2D fingerprint plots were performed to understand the various intermolecular non-covalent interactions in pyrido[1,2-a]pyrimidine-3-carboxylates.

Synthesis, Structures and Properties of Two Ln(III) Coordination Polymers based on Pyrimidine-2-carboxylic Acid and Sodium Dicyanamide

Assemblies of pyrimidine-2-carboxylic acid (Hpmc) and samarium nitrate or europium nitrate in the presence of sodium dicyanamide (Na-dca) under ambient conditions yielded two new coordination polymers, namely [Ln(pmc)(2)(dca)(H2O)(2)](n) (Ln=Sm (1), Eu (2)). The complexes were characterized by single-crystal X-ray diffraction analysis, elemental analysis, IR and fluorescence spectra. Structure analysis shows two complexes are isostructural with monoclinic (C2/c) symmetry. And each central metal atom is coordinated by three chelate pmc(-), one terminal dca(-) and two water molecules to generate an infinite zigzag chain. Through O-water-H… O-carboxylate, O-water-H…N-pyrimidine hydrogen bonds, the chains are connected to a two-dimensional net, which is furtherly extended to a three-dimensional supramolecular structure by O-water-H… N-cyano hydrogen bonds. The transformation of N/S/Cl during pyrolysis of waste tire were investigated by Thermogravimetry-Mass Spectrum (TG-MS) and flow tube furnace reactor. The pyrolysis of waste tire included four stages, i.e., dehydration below 200 degrees C, decomposition of tire additives at 200-300 degrees C, degradation of natural rubber at 300-420 square, and cracking of synthetic rubber at 420-500 degrees C. The activation energy E alpha were calculated according to the Coats-Redfern integral method, ca. 154.72-158.23 and 200.46-231.58 kJ/mol for degradation of natural rubber and synthetic rubber, respectively. Most of nitrogen (60.32-67.78 wt.%), sulfur (56.73-62.38 wt.%), and chlorine (58.60-64.92 wt.%) were remained in the pyrolytic char. For the pyrolytic oil composition, expect for alkanes, alkenes, aromatic hydrocarbons, and oxygenates, the S-containing disulfide and sulfurous acid ester, N-containing quinoline and pyrimidine diamine, and Cl-containing silane, dichlorododecylmethylwere detected. To date, despite the crucial role played by cytosine, uracil, and thymine in the DNA/RNA replication process, no examples showing isomorphic and isostructural behavior among binary co-crystals of natural or modified pyrimidine nucleobases have been so far reported in the literature. They represent the first example of isomorphic and isostructural binary co-crystals of pyrimidine nucleobases, as X-ray diffraction analysis shows structural similarities in the solid-state organization of molecules with that of the (1:1) 5-fluorocytosine/5-fluoroisocytosine monohydrate molecular complex, which differs solely in the H/F substitution at the C5 position of isocytosine. Molecules of 5-fluorocytosine and isocytosine are present in the crystal as 1H and 3H-ketoamino tautomers, respectively. They form almost coplanar WC base pairs through nucleobase-to-nucleobase DAA/ADD hydrogen bonding interactions, demonstrating that complementary binding enables the crystallization of specific tautomers. Additional peripheral hydrogen bonds involving all available H atom donor and acceptor sites of the water molecule give a three-dimensional polymeric structure. Exploring the ability of dihydropyrimidine-5-carboxamide and 5-benzyl-2,4-diaminopyrimidine-based analogues for the selective inhibition of L. major dihydrofolate reductase

To tackle leishmaniasis, search for efficient therapeutic drug targets should be pursued. Dihydrofolate reductase (DHFR) is considered as a key target for the treatment of leishmaniasis. In current study, we are interested in the design and synthesis of selective antifolates targeting DHFR from L. major. We focused on the development of new antifolates based on 3,4-dihydropyrimidine-2-one and 5-(3,5-dimethoxybenzyl)pyrimidine-2,4-diamine motif. Structure activity relationship (SAR) studies were performed on 4-phenyl ring of dihydropyrimidine (26-30) template. While for 5-(3,5-dimethoxybenzyl) pyrimidine-2,4-diamine, the impact of different amino acids (valine, tryptophan, phenylalanine, and glutamic acid) and two carbon linkers were explored (52-59). The synthesized compounds were assayed against LmDHFR. Compound 59 with the IC50 value of 0.10 mu M appeared as potent inhibitors of L. major. Selectivity for parasite DHFR over human DHFR was also determined. Derivatives 55-59 demonstrated excellent selectivity for LmDHFR. Highest selectivity for LmDHFR was shown by compounds 56 (SI = 84.5) and 58 (SI = 87.5). Compounds Antileishmanial activity against L. major and L. donovani promastigotes was also performed. To explore the interaction pattern of the synthesized compounds with biological macromolecules, the docking studies were carried out against homology modelled LmDHFR and hDHFR targets. Discovery of a potent dual inhibitor of wild-type and mutant respiratory syncytial virus fusion proteins through the modulation of atropisomer interconversion properties

The development of effective respiratory syncytial virus (RSV) fusion glycoprotein (F protein) inhibitors against both wild-type and the D486N-mutant F protein is urgently required. We recently reported a 15-membered macrocyclic pyrazolo[1,5-a]pyrimidine derivative 4 that exhibited potent anti-RSV activities against not only wild-type, but also D486N-mutant F protein. However, NMR studies revealed that the 15-membered derivative 4 existed as a mixture of atropisomers. An optimization study of the linker moiety between the 2-position of the benzoyl moiety and the 7-position of the pyrazolo[1,5-a]pyrimidine scaffold identified a 16-membered derivative 42c with an amide linker that showed a rapid interconversion of atropisomers. Subsequent optimization of the 5-position of the pyrazolo[1,5-a]pyrimidine scaffold and the 5-position of the benzoyl moiety resulted in the discovery of a potent clinical candidate 60b for the treatment of RSV infections.

Plasmodium falciparum purine nucleoside phosphorylase as a model in the search for new inhibitors by high throughput screening

Studies have shown that inhibition of Plasmodium falciparum Purine Nucleoside Phosphorylase (PfPNP) blocks the purine salvage pathway in vitro and in vivo. In this study, PfPNP was evaluated as a model in the search for new inhibitors using surface plasmon resonance (SPR). Its expression, purification, oligomeric state, kinetic constants, calorimetric parameters and kinetic mechanisms were obtained. PfPNP was immobilized on a CM5 sensor chip and sensorgrams were produced through binding the enzyme to the substrate MESG and interactions between molecules contained in 10 fractions of natural extracts. The oligomeric state showed that recombinant PfPNP is a hexamer. The true steady-state kinetic parameters for the substrate inosine were: K-M 17 mu M, k(cat) 1.2 s(-1), V-Max 2.2 U/mg and k(cat)/K-M 7 x 10(-4); for MESG they were: K-M 131 mu M, k(cat) 2.4 s(-1), V-Max 4.4 U/mg and k(cat)/K-M 1.8 x 10(-4). The thermodynamic parameters for the substrate Phosphate were: Delta(G) – 5.8 cal mol(-1), Delta(H) – 6.5 cal mol(-1) and Delta(S) – 2.25 cal mol(-1)/degree. The ITC results demonstrated that the binding of phosphate to free PfPNP led to a significant change in heat and association constants and thermodynamic parameters. A sequential ordered mechanism was proposed as the kinetic mechanism. Three plant extracts contained molecules capable of interacting with PfPNP, showing different levels of affinity. The identification of plant extract fractions containing molecules that interact with recombinant PfPNP using SRP validates this target as a model in the search for new inhibitors. In this study, we showed for the first time the true steady-state kinetic parameters for reactions catalyzed by PfPNP and a model using PfPNP as a target for High-throughput Screening for new inhibitors through SPR.
